Well, now it is my turn with a rear window problem in these Broncos....
My rear window is stuck down. It looks like the motor is dead (I have 12V at the last connector before the motor. One red wire and one yellow wire at this connector). The stupid safety switch on the latch has been eliminated (which is why I have 12V at the last connector even with the gate down!).
I've searched this site, and have yet to find out how to get the window out of the gate. There are 2 channels at the bottom of the window that attaches to the lift mechanism. The widow is held on to the channels with some very strange looking fasteners, the head of which is facing the outer tailgate skin! No way to access that!
I had that same problem, so I got a new tailgate(the old one was rusted out anyways) so then I cut up my old one and removed the window very easily. I am not giving advice just letting you know what I had to do.
Those large fasteners are plastic bushings held in by blind rivets affectionately called "pop" rivets by some because the tool pops when they are installed. To remove them you will have to (carefully) drill them out. Use a drill bit that is slightly smaller at first so that you can concentrate on getting the center of the rivet bored out first. The remaining portion can be tapped out with a mallet or by carefully reaming with the drill. The plastic bushings surrounding the rivets can be seperated once the rivet is gone. The glass will then travel out through the slot in the gate. Again, I can't stress enough that you must have patience abd use care in this process the window glass actually has holes in it that these rivets pass through. When reinstalling the glass, you don't have to use rivets, you can simply replace them with 1/4-20 x 3/4" bolts with nylon stop nuts.
