Alarm system does wierd stuff........?

Bought a used 2001 F350 with an alarm system installed. The dealer said something like another alarm system was added onto the factory alarm??? Not sure. But some of the things are starting to bug me. Ok, to start off, EVERY time you start it you have to click the unlock button on the remote first. Sometimes when you click the remote it honks and the lights flash, sometimes they dont. Theres a red flashing light on the dash i dont know what it does. if you hit the panic button the factory alarm goes off, if you lock all the doors and then open one, a different alarm goes off. the passenger window has some safety thing on it where you cant roll it down by its control, only the driver can roll it down but they can roll it back up. Geez, what a pain. Can anyone help me out?

Just curious, does the red flashing light flash steady or does it flash a few times, pause, then repeat the same number of flashes?

If it's anything like the alarm in my work truck, the flashing should indicate a fault code.
If you can find out what brand name the "second" alarm in your truck is, you might be able to track down a stereo shop near you that can service, or replace it.
