That's all I do. Throw away the end seals and just use a bead of blue RTV instead. RTV won't interfere with the way the manifold meets up to the head and it seals much better.
Don't get crazy with the black RTV. I just use enough to coat it. I also use it between the ports just to hold the gasket in place. I don't let it near the actual intake ports.
