Just bought '03 with 54000 milesw. Water/fule seperator light was on and had rough idle. Drained the seperator several times but light stayed on. Replaced fuel filters yesterday. Truck ran about 1/4 to 1/2 mile and engine quit. Removed cap on upper filter and it was dry.
Any suggestions as to why it is not pumping fuel after changing filters?

Now, to your problem, I have not read of this one before, however there are many very intelligent folks hanging out here. Keep returning and you will probably get some good replies to your problem.
Vehicles with electric fuel pumps use an inertia switch to shut off the pump in an accident. The reset button is located on top of the switch (you push it back down if tripped) and is usually located in the passenger side kick panel. It has a red button on top. Have seen this switch trigger if some heavy feetwork goes on over there, or just tossing in an anvil might trip it.
