If the flushing caused the damage you might have problems. But, if the failure is not related, then the warranty will cover it. Did you perform the flush, or did the dealer or tranny shop?
The dealer would back it up anyway - at least he would around here.
If you did it and are unsure what caused the failure, then I wouldn't worry about it - just take it in and tell them to fix it.
If a tranny shop did the flush, and the flush caused the failure, then there could be a gray area. It all depends on what kind of people they are, that is, if they are willing to accept the responsibility.

Great, then there is no doubt that whatever happens - it should be covered.
Maybe I'm from the old school, but I would just drain the pan and converter if you're not on the verge of an overhaul.
99% of the Fords (rear wheel drive) have a drain on the converter. When you drain that, and the pan, you get almost all the old fluid out. The flush is probably OK for vehicles where the converters can't be drained. I like to look in the pan, and replace the filter.
The cost at most places I've seen, seem to be kinda expensive for what you get. 12 quarts of fluid, filter, and pan gasket only cost about $30.
when you say tranny flush i take it you mean change the fluid and filter.... that is maintenance which is required under most warrantys. If the fluid was so fried that the maintenance caused the proiblem it should be covered, i mean you have to document your maintenance on most of them warrantys
