There really isn't a lot too it. First off you choose the engine which is pretty straight forward. Next is the cylinder heads. You can use the heads that the program provides but this will tell you nothing about your motor. To get results for your engine you will need to get some flow results for your heads. I have many files of flow specs so if you need any let me know. Next is compression and this should also be pretty straight forward. The induction section lets you choose your carburetor type and manifold type. Exhaust type should be simple. Next is the cam. There are only a few numbers for your cam that you will need to compute all the rest of the numbers. These are lift, IVO (intake valve opens), IVC (intake valve closes), EVO (exhaust valve opens) and EVC (exhaust valve closes). To get some of these numbers you can go to cranes website and type in the cam part number and it will give you a "cam spec card". All figures in the program are assuming your ignition is setup right and functions precisely and your air/fuel mixtre is in perfect ratio.

Well man, I would suggest going to the engine building and performance section and ask specific questions about how things work. Take it one step at a time and thoroughly get a concept of how each engine part works instead of trying to grasp the whole internal combustion 4 cycle engine at once. You will then be able to put it all together.
