If the chips are so good at improving HP and torque, why dont they come from the factory already programmed? The chips must have some consequence that ford isn't happy with. My question is what are the downsides to installing a chip?

No, that's not all it does. Your truck is not tuned from the factory for premium. It does not advance the timing and lean the fuel to take advantage of premium. The chip advances the timing, changes the fuel curves and fuel pulse width.
also i learned that bak in the 70s the companys downsized peformance for isurance reasons. if a guy bought a car with lots of performance and horspower he was going to pay up yhe nose for insurance hence less buyers down sizing peformance helps sales believe it or not.
That downsizing trend has been reversing for the last 5-6 years. The companies have been in a horsepower race in the truck/suv markets, especially Ford with their SVT line and now Dodge is stepping up to the plate as well.
