Infamous water leak

Ok guys. Im dealing with the water leaking in and making the gem module and fusebox act crazy. I have a 2002 expedition rear wheel drive. 4.6l v8. Ive just got the replacement parts. They are exact part # matches. What i would like to ask is there any steps after installing them that i need to do to insure a smooth start? As far as ignition turnover or anything like that?
I appreciate any and all help

Not really, I would just turn the key to Run and pause a few seconds to make sure everything looks normal on the dash before turning the key to Start.
