I have a 2024 F-250 4 door with the large retractable sunroof, which I have never opened. This truck has many rattles and although they can be deceptive as to where they come from mine appear to be coming from the roof, even from the roof mounted speakers.
I wanted to ask if anyone else has had this issue and if you were able to isolate the cause?

After owning 19 Super Duty's, I don't even pay attention. The super cabs are the worst.
No, quiet from up top. Rain on aluminum cabs is loud of course. Now the doors, you can't put anything in the four door pockets without vibrations out the wazoo.
And while they are still work trucks by deign, even the highest trim has some NVH to be expected.
You could try lubricating the gaskets around the doors and sunroof (gotta open it for that). My F-150 started to rattle up there and lube fixed it.

I don't have a sunroof. But my trucks has a ton of rattles and squeaks.
My ‘21 F350 had the pano sunroof and it rattled. After inspecting it, I found that there are leaf springs on each side that keeps the end of the moving panel pressed against the fixed panel. There was not enough tension on them to adequately keep the moving panel pressed against the fixed panel when closed, which caused it to rattle. I bent the leaf springs a little more to provide more compression against the moving panel and that seemed to fix the rattle.
Last rattle or squeak free new superduty I had was back in 2017. Every superduty after the two 2017s I bought have been worse and worse in fit and finish but they are work trucks for me so I ignore it but after these latest 2024s I started looking around and found better quality from Ram so have three of those now and wont be purchasing anymore Fords going forward unless things change.

Its unfortunate because id say 2005-2016 Ford hands down made the best overall 3/4 ton and up truck. In 2017 I made a large purchase for my company between nine and eleven trucks all Ford. Most were leftover 2016s but a few 2017 and one 2018. Between 2021 and 2023 I ordered and purchased six more trucks to find out they are not what they used to be and pretty disappointed.

Actually my 550 is packed with stuff, it's awfully quiet. I'm getting ready for the onslaught of work from the deep freeze here. Making sure my batteries are charged and all the nicknacks and little things that I need already. I would go nuts of all of this stuff squeaked, once in awhile I'll hear a drill starts spinning in my box.
My 24 Tremor, can't put the knee against the door without it squeaking, My 24 f-450 Platinum, there's definitely some type of a hollowing noise coming from the back.

Yeah, it sucks. There's a lot about the F-250 that I really like. The Super Cab/short box configuration is perfect for me, I love it. There's a lot more things I like too.

My 2016 F-150 Platinum was quieter (and smoother) than my wife's Infiniti. EXCEPT for a major rattle/thump I tried for years to find. Then I stumbled on information about the sunroof making rattle/thump sounds. The trick is to periodically grease the edge gaskets with Krytox (on amazon). For the non-moving glass, put some thin fabric on a credit card, grease the fabric, slip it between the gasket and roof, and pull it around. Worked perfectly!
But I was so chapped from the noise for years that we didn't get a sunroof on the new Platinum.
My 2018 was quiet for the 6 years I owned it.
My 2024 almost got traded in because of the weatherstripping squeak at the door by my head. I finally lathered everything up with car wax a couple weeks ago and it’s been quiet since….for now
