4.9 Switch?

Have a 1990 F-150 with 4.9 EFI motor in it.
It is starting to 'thump' real bad in the front end.
My diagnsis is main bearings.
Have not had this certified by someone who may really know!
Have a 1987 4.9 carb engine which runs real well.
Am contemplating switching this in while I do a rebuild on the original. Have a fuel pressure regulator.
To make as seamless a switch as possible, should I switch the computer out of the 87 into the truck with the engine?
Or should I move the EFI parts over to the 87 block and use the 90 computer?
My rebuild time will be measured in months so need a usable truck for that period.
Any and all suggestions are very welcome.

For a fast and painless swap I would just swap over the motor and use the EFI. It will work fine.

That was my primary 'hope'!
I'll have both side by side for a short period(?) and felt that might be the best.
However, I'm no where close to an experienced 4.9 person.
