No, my theory was based on you saying that the replacement of the evap housing helped with the smell.
Sorry maybe I didn’t state it how I intended. It helped in a sense of being able to clear out the smell in the cab and rid the smell coming through the vents, but not of the cab smelling initially after a rain or wash
I'm not a gambler but I'm willing to bet $0.25 that it's your wind diffuser on the sun roof. Mine gets funky almost every time it rains, because the diffuser seems to sit in a tray of water even though the drains are working fine. On my truck at least, opening the sun roof and letting some air and sunshine hit the diffuser almost always cures the problem.
This might not apply, but recently I also had a similar issue with mildew odor. But, mine was caused by water condensing on a drink cup in the console holder, and then collecting underneath that little rubber cup mat. I just never noticed the water collecting over time. But, for such a small amount of moisture it sure caused a big stink.
After cleaning all that moisture out the odor dissipated over a day or two. Probably not the same issue for the OP, but unseen moisture can cause lots of grief (no matter how insignificant the amount).

So I saw the thread on this and sprayed it with vinegar and cleaned it and the tray real well it seemed to help a little but always came back…but I have done the same when I can and open it up a little and let it pop up to get it to dry out while driving

I will definitely check this out thank you for the input!
One of my dirt bike riding buddies retired as a career Air National Guard flight maintenance specialist. A habit that he had was to always shut off the AC in his truck for several minutes before shutting the truck down. He claimed that it was to clear out any moisture that had condensed/collected in the ducting...something that I guess was a procedure that he picked up in his profession. I never adopted it but but maybe it had merit. But he did drive a Chevy...
If you had water in the cab it would likely fog up your windows while sitting. I would check your cowl area also for proper drainage. Especially make sure the hole circled in red in photo is clear and not plugged.

I think the plugged drain in that area can lead to water backing up and flowing in through a seam in the firewall. Some threads showed guys adding sealant to the metal seams under there too. The water flows inside and soaks into the padding on the passenger floor.

Seems like it probably wouldn't hurt to drill a few more holes there, instead of potential clogging of one small hole, I would posit.
I'm going to take a look at mine later this afternoon, to see if that's feasible. Can't hurt, I reckon?

There is a vid on YouTube discussing that drain. The tech in the video uses a small pry bar or screw driver to open that existing hole up some.
Here it is, starts at around 3:50. Terrible video quality, bad lighting but has enough verbal details. This particular truck had some kind of damage or deficiency that allowed more debris to get past the cowl than most trucks.
you for sure have an issue with at least the one rear cab vent...this is super common on these trucks....I would start with that cuz just a few cups and water is getting in...when it actually rains, you'd be surprised how much water leaks from them ....I'd also replace both
Update checked drains under front cowl like shown in the video and both seem to be draining correctly. Put some vinegar down them as an added precaution. Checked door drains on the corners, all seem to be working correctly. Still waiting on back ordered rear vents for the dealer to put in. Checked cab filter while I was working found it was installed incorrectly for air flow direction… smh…. but filter seemed cleaned.
DO you run recirc on your a/c all the time? If you do I would try and run without it on for a while. and use it only when needed. The wife's old Grand Cherokee had the same problem. Once she started shutting off recirc it cleared up.....

I mainly run the fresh air after the evap box got replaced and it has helped with keeping the air coming out of the vents odorless. Helps clear the smell I’m getting out of the cab, but doesn’t clear the initial blast and the lingering smell of mildew that’s in the cab after it sits
If sitting for a couple of days the odor is coming back, I think you are fighting residual odor in the fabrics and such. i would go to Home Depot and get a couple of activated charcoal rock bags. Throw the bags under the back seat and see if the truck clears up. Its worth a shot anyways.
I’ve had a mildew smell in the cab when the pickup gets wet (ie. Rain/ wash ) and within no time the cab will reek of mildew smell. It’s been to the dealer 3 or 4 times while pickup was still in warranty for this issue. First couple of times I got the run around of couldn’t reproduce the complaint, no sign of water intrusion. Dealer claims to have lifted all the carpet and found no mildew or water signs anywhere, they replaced cab filter at this time. This last time it was at the dealer for around 3 weeks got ahold of a ford service performance manager who got the dealer to replace the evap box. This helped a little, sort of clears the smell out of the cab after it runs for a while but not the initial smell nor if you park and get back in the smell is still there. I’ve checked the wind breaker that opens with the sun roof and I cleaned it. I’ve checked the drains and both are working correctly. Poured cups of water all over the back glass and down the back of the cab. I got a little seepage of water into the de pressurizing vents but nothing major ( check pictures). Dealer has sort of thrown in the towel and doesn’t know what to do nor really wanting to help. Out of 3-36 warranty now during all of this. Not really sure I should be stuck with this problem since the issue has never been fully fixed Looking for advice on what direction to go or any thing to check. Im mechanically inclined so not worried about diving off into it. I’ve checked every forum high and low for a solution to this issue with no luck… Any help and input is appreciated TIA
