I have a 2007 Mercury Mountaineer that has a 4.0 engine with 105,000 miles. I recently changed a bad alternator. After changing it the message center had a battery fault. I had everything checked and the battery, starter, and alternator all tested good but I still get the battery message. I can reset it but it comes back after a while. The battery message was present when it was tested. Is there any sensors or fuses that may have been blown?
The factory service manual doesn't mention any specific steps.
Removal and Installation
Disconnect the battery. For additional information, refer to Section 414-01 .
Rotate the front end accessory drive (FEAD) belt tensioner counterclockwise and position the FEAD belt aside.
Position the protective cover aside and remove and discard the generator B+ terminal nut.
To install, tighten to 8 Nm (71 lb-in).
Disconnect the generator B+ terminal and the 2 electrical connectors.
Remove the 3 bolts and the generator.
To install, tighten to 47 Nm (35 lb-ft).
If necessary, remove the nut and the generator pulley.
To install, tighten to 109 Nm (80 lb-ft).
If necessary, remove the cap and nut and position the radial adapter aside.
To install, tighten to 11 Nm (8 lb-ft).
To install, reverse the removal procedure.
Install a new generator B+ terminal nut.

I didn’t do step one until I unhooked the alternator and one of the terminals hit something and through a spark. Then I unhooked battery. So I guess I need to check the fuses. Is there a fuse for the message center?
There’s no codes showing.
There are two fusible links between the alternator and the battery. My guess would be when you let the large cable touch ground you blew one or both of the fusible links. Each of the red wires from the alternator have a fusible link. One is in the brown section of wire from alternator terminal 'A' and the other is in the gray section from wire terminal 'B+'. Do you know which wire shorted and sparked?
UPDATE:
I haven’t had a chance to check the fusible links yet. I have checked all the fuses and there was nothing blown. What is happening is that the message center is showing a battery not charging light intermittently. I can reset it and it will go off. Then about 15 or 20 minutes it comes back on. When I reset it, it goes off. There appears to be a short or bad ground somewhere that turns the light on intermittently. I’ve had the battery and alternator tested (new battery and alternator) by 3 different auto centers and each time they say they’re working. The light was on today even while they were testing and it still showed both battery and alternator was good. I guess my next step is to check the fusible links and ground connections. If anyone has any other suggestions please let me know. Thanks in advance!
I have noticed that the battery light comes on while driving every 10 minutes after it is reset. I am leaning toward that the problem being in the key switch circuit due to the dome light coming on after the vehicle is started and not going off until you wiggle the key switch. I think they’re related maybe?
