It goes under the dash. Drivers side feeds to left headlight and to rear taillights. Passenger side feeds right headlights. Under dash branches off to various switches. If it's a kit like American Autowire you have to read the directions.
Judging from your "where do I start" sentence I'll assume you have not done this type of work in the past? I would hit youtube hard before embarking on such an endeavor. It will help to source a wiring diagram for your specific year and flavor of truck. Then, when you get your replacement harness I would lay it all out on a big table or the floor somewhere (where you can have it for a while and not step in it/have to move it), and work through each run of wire and label each plug with some tape and a note about what the plug is for. Also make sure you have like for like plugs before swapping to make sure your harness will plug in properly. Putting in the time before you actually try and start shoving wire in the truck will help in the long run.
If there's still some kind of factory harness, I wouldn't rip it out until you've done all the above steps, so that way routings are fresh in your mind. Take pictures of how bundles of wire get through the firewall, etc and make notes to refer to later. Don't hack up the old harness as much as possible for reference.
