The 1963 Econoline 3-speed manual transmission has a single bolt to mount the rear of it to the frame. This means your transmission is unique to 1963 and 1964. You could easily use a 1961-1962 transmission, but those are not nearly as good as the one Ford started using in 1963.
You could swap in a 1965-1967 Econoline manual transmission. It uses a sturdier 2-bolt transmission-to-frame mount. You could fabricate a mount or cut one from a donor van.
The Econolines from 1961-1967 used a very short output shaft, since the distance from the transmission to the rear axle is short, and they wanted a normal length driveshaft. If you use a similar manual transmission from a car, the output shaft would be longer, and you would have to fabricate a very short driveshaft.
