waterpump hookup

I have a 87 bronco with a 351w and I have a question about the waterpump hookup. Does it matter which oultet the bypass hose from the waterneck hooks up to. The heater hose hooks up to one outlet and the bypass to the other. Can it make a difference and could it cause the motor to run warmer than usual?

I'm not sure if it will or not but i would'nt cross them. The bypass goes form the intake to the top outlet and the heater hose goes to the lower outlet.
