‘01 7.3 rough idle
I have a ‘01 7.3 XLT single cab dually flatbed 2wd, the truck has 252,xxx on it with a new engine from ford with about 40k on it. No tunes or mods done to truck
On christmas Eve I filled up at my regular station, and drove roughly 40 miles just around town. The day before New Year’s Eve I drove 60 miles to my sisters house so 100 miles total. Come New Year’s Eve I got ready to head back to Corpus Christi Tx, when my truck had a dead battery (ongoing problem) jumped it off. And that’s where the problems start.
after the truck was running for about 2 minutes we heard it idle up and then it died, we restarted it and it idled super rough RPMs all over the place then died. It was raining so we gave up and went at it the next day. Same thing, rough idle then dies.
after the rain cleared I went and checked the following.
Fuel filter -Clean
Oil - full changed roughly 2500 miles ago
battery cables - all good
I siphoned about 4-5 gallons out of the tank to make sure it didn’t have any water in it (my fill cap is busted and it was a turd floater for a few days) it was pure diesel.
I put some diesel fuel additive into the tank and was able to get it started and running smoothly so I drove it around the block to get it all mixed in, let the truck set and idle for bout a 1 1/2 hours was perfect, today I went to head back to CC and about 30 miles down the highway I could feel the engine giving like a “miss” but not really a loss of power, I pulled into a gas station and let it sit and idle for about 30 minutes with it being extremely rough the whole time, turned it around and drove back with it missing, I’ve had it sitting idle for about 2-3 hours to see if it will settle out for the case of bad fuel. It’s calmed down a bit now but it still isn’t like it is supposed to be.
For giggles I’ve unplugged the ICP and it just made it worse, as well as the MAS and that didn’t affect it at all.
any help or suggestions is greatly appreciated, I’m at my wits end with it.

Is the CEL lit? If yes ya need a way to read the codes. Android device plus Forscan or Torque Pro app plus a bluetooth dongle. Cheaper can be had on Amazoo.
If the CEL is lit, and since it has been raining, and given the symptoms a good guess would be the code is a P1316 and your IDM has water in it. Could just yank it out and give it a shake.
Also check the underside of the harness that runs over the driver side valve cover to the 42 pin connector. It can short there and cause all sorts of issues.

Just because a fuel filter is "clean" does not mean it is free from water...
Siphoning fuel out of the tank is not going to get down as far as the pick up screen in the tank... You probably siphoned clean fuel and left water in the sump of the tank. Water in the tank moved around as you drove the truck.
I'd give that tank a healthy dose of HEET or some other fuel de-watering additive and see if you can run it out... Buy some #1 grade fuel and keep the tank topped off with good fuel for a while.
Hopefully you can run the water out without dropping the tank.
