I am truly sorry if this seems like a bit#$ post because it kinda is.
I have had my 17 6.7 F250 for 2 years now and 25000 miles. It seems like it is falling apart around me. I loved the truck and have been a Ford man since I was 18.
The current list is:
1. A weird pop in the rear of truck over slow bumps/uneven ground. Only happens at low speed. I cant find anything loose underneath.
2. Another recall for the block heater, Ford finally came up with a new cord that wont burn your truck down.
3.Been in for the door handle recalls twice now and now the driver door wont stay locked. If I lock it one time, it only goes down half way and pops back up slowly. I have to hit the door lock several times to get it to stay locked.
3.A- I noticed this problem after continually coming out to my truck with the driver door unlocked.
4. Driver seat makes all kinds of pops/creeking noises going over some bumps.
My previous list:
1. 3 trips to the dealer for frozen door handle.
2. 2 new starters installed after grinding issues. I personally think there is a problem with the flex plate teeth.
3. driver door hinge making pop noises. fixed myself.
4. engine block heater recall to snip the prongs.
So now I need to make yet another appointment with the dealer.
I know other trucks and manufacturers have issues but I am very discouraged with this truck. Its bad enough that I have actually considered trading for a RAM.
Sorry you're having trouble with your truck. I've had trucks in the past where it was one thing after another but I've kept buying Fords because I know the problem trucks are the exception to the rule.
I had a similar issue as your #1 on my 2017 F150. I took it to the dealer and they used chassis ears, which is like a series of microphones that they use to help pinpoint the source of the noise. This is what the technician wrote: "Test drove with chassis ears found noise to be coming from the rear lift springs found rubber spring pads in lift spring to be dirty, dry with bits of grime and rock dust. Remove clean and lube all the leaf insert insulator pads. Reinstall leaf insert insulator pads and retest. Drove and found no more noise at this time."
That definitely fixed the issue for me. It drove me nuts, so I was happy that it was a simple fix and covered under warranty for me. I hope this helps you. Sorry you are having so many issues. I have had a couple of annoyances with my F150. My approach was to just focus on fixing one at a time until all of them are fixed instead of stressing about all of them at the same time. Good luck
For your #1 item, inspect your body mount bushings (between frame and cab). Recently had to replace mine. Same thing, was hearing metal knock from rear, and thought at first I had bed bolts loose or loose shock or something, but couldn’t find anything. Talked with dealer service rep who suggested I check bushings, as they are known for deteriorating and collapsing. My rear bushings were both bad, with left rear being metal to metal, so at low speeds over small bumps, cab would bounce enough for the metal to pound. Easy to check yourself. Don’t know how ma bushings on F250– I have F450 and there’s 8 bushings. Good luck. Hope His helps.
Had a guy at work listen as I moved a little in parking lot. He said it sounded like it was coming from the springs.
Possible! But if you have owned for a while and got miles on it not likely. Springs are indexed to the spring bucket and they can pop out, rarely and when they do it takes a while for them to reindex. don't think that is it unless you have done some suspension work.

Door passenger pops open when driver around a corner and just a little weight from 12 year old sleeping thank god for seat belts.
Synce 3 is always messed up thinks I an in Canada still.
Upper oil pan leak 3 times
water intrusion
Radio always reverts to fm radio when I pay satellite radio
All kinds of suspension noise
Think of just using the 1999 for towing and getting a Raptor to use for work.
