I am sure I’m not the only person who has loaded gravel into the bed, and the design of the tailgate doesn’t help with gravel getting into the tailgate and making a **** noise when closing it. Any ideas?

The plastic filler between the bottom of the tailgate and the bed is part of the problem, as it blocks the drainage path. Sone have removed the filler, others have installed the thinner three-lamp filler used on the duallie.
Get used to it. It's never going away. I have the step and there has been debris rocking around in there since the first time I used it. Gets really bad when you load gravel or sand. I put a tarp in the box now to try and reduce the problem. I have a dually and there is no shortage of gravel that gets in there no matter how careful you are.

If you are careful, it's possible. I rolled up a cheap HF tarp and stuffed it down in the tailgate gap before I started shoveling.
Next time, I'm just going to remove the tailgate (unplug wiring harness before going to get loaded)
I tuck a tarp under my rubber bed mat, just enough to keep it in place and enough to cover the tailgate when opened. When I unload I just open the tailgate and I pull the top over the tailgate. This keeps rocks, etc from falling into that area and makes cleanup super quick and easy.
