My vehicle is a 1993 F250 4x4 with a 460 engine and 5-speed transmission. I pulled the y-pipe to fix the clogged cat, and I can't remember how I removed the y-pipe. I assume it should go over the tranny crossmember, but I have been trying to wiggle it in for literally days, and now I'm thinking it would line up better going under the tranny crossmember.
I was drunk when I pulled it, so I don't remember if it was over or under.
Please help! I'm about to send this thing to make glue!
Goes over it. Or between the cross member and the truck.
Might have put a jack under the cross member and lower it down a bit to make it work. I remember this being a giant PITA when I put my headers on. I'm pretty sure I unbolted mine to get the pipe in there and secured, then bolted the cross member back up. Been a while.
I believe the y-pipe for the OP's truck goes under the crossmember meaning it goes between the crossmember and the ground. I recall a thread on this topic awhile back that had photos of how the y-pipe was routed. If I could find it...

Could be wrong
This is accurate. Manual transmission, it goes outside the cross member. I'm ashamed that I had to go look, but at least it's verified.
I just went out and looked at my 92 F250 with the 460 and ZF5. I have a transmission crossmember mount and a skid plate under my truck. The transmission crossmember is ahead of (closer to the front of the truck) the skid plate. The Y pipe goes under the transmission mount (between the truck and the ground) and over the skid plate (between the skid plate and the truck). My truck is the super cab so if yours is a standard cab you may not have the same arrangement.
I appreciate all the input. Pickup is a single cab long bed 4x4 with a manual transmission. I hope it goes underneath the transmission support because I can't get the damn thing in!
On my 91 (specs below) it goes above the crossmember.
Yours is an automatic so you just validated my previous statement: On manual transmission trucks (F250HD/350) I believe the y-pipe goes under the crossmember. Automatics go above the crossmember.
