Your fuel to air ratio may be the problem. You may need larger
fuel injectors and a MAF. Did the people that installed the
blower tune your truck? I had a Vortech SQ S-trim installed
in my 2000 with 5.4L and it was tuned with a chip by the same
guys. They also added an air-to-water after cooler, water
pump, heat exchanger and 42 lb. fuel injectors. This plus a
Flowmaster 3" exhaust put 366hp/406 lb-ft of torque to
the wheels. Just installing a blower won't increase the
horsepower that much. I would get it tuned properly.
I also have a 4.6 Stang and read daily on TECH issues.... The biggest thing is the S/C guys ALWAYS get as custom burned computer chip to manage fuel curves..... I didn't see where you had done so.... Did they provide a chip ???
