So on my F100 3 on a Tree, 1st and reverse work fine. But it won’t engage 2nd or 3rd. Nothing’s binding up. However when you manually move the linkages the transmission and shifter move. But when using the shifter it doesn’t...
what could be the problem and the solution. No place I’ve looked has new shifter tubes in stock and many are discontinued. So hopefully it’s something I can fix on my own?
I had a similar problem on my truck. With mine, a PO had used the wrong retainers on the ends that lock the rods to the levers on the side of the transmission. This caused the joint to be loose and move with out changing gears when shifting. Some times I could jamb things up which required getting out of the truck and pulling on one of the shift rods to free things up.

So the spring inside the steering column was a little too weak and the cone bushing wasn’t seating correctly. So to fix it I happened to have a 1/8” thick washer that was the same size and it fixed it.
Did you check the other things mentioned? You may want to check the hole in the shift tube that the shift lever goes into. It can crack or get wallowed out causing poor shifting
