I had a similar problem. (manual tranny) I was thinking it was possibly the tranny, ended up being the rear u joint. Replaced both u joints no more noise

got a clunk

I have the same clunking on my 93 f150. Just as you say, even when barley touching teh gas on level road. Comes and goes. Mostly it's there. I got rid of it for 3 months with tranmission additive. Now it's back. I think it's the transmission govenor sticking.

If you have slack in your ujoints you can hear it when you shift from forward to reverse and back, do this with the truck parked. Don't do anything to hurt your truck, the idea is to load the shaft one way and then the other, if there is slack you will hear it. Crawl under there and shake the shaft or pry on it with a screwdriver and sometimes you can see movement. Rusty powder on the cup seals is also an indication.
