Same thing happened to me, the GM said that it's just the way they get inventoried when they come in. They automatically get added to the website. Youll be fine!

I put a $500 deposit on my truck when I ordered it. That's the amount I've put down on every truck I've ever ordered. The dealer told me that deposits aren't mandatory by Ford Motor Company, but are a policy set by each dealership.
To the OP, I wouldn't worry at all. Standard automation. It doesn't show up on Fords system because Fords automation catches special orders (and fleet orders) and takes them out of the system to try and avoid confusion.
Deposits are set up by the dealer. For returning customers I don't take a deposit. For new folks on normal orders I can sell if they back out I take $500 which is refundable. For weird stuff (my discretion) I take a $1000 non refundable deposit, set up as a ordering fee, and then discounted on the truck upon delivery. But that's simply my personal rules. The retail guys at my dealer do it different, and the dealer down the street does it different still.

1) Today's electronic linkage with Ford and their deals means its all pushed down to the website. You can go into Build your own and if you know the trick you can see the entire inventory by region, this includes on the lot and in transit. The build you own in the Ford site appears to restrict you to a dealer by dealer look see, but there is a backdoor and will let hackers open and see it all. I have not tried to do it nation wide but I can by region.
2) Before electrons ruled the world dealers would often advertise your ordered car with your name it. My dealer out in Buena Vista Ga would advertise my Corvettes I ordered from him. He did tell me and ask if it was ok and could he keep it on the lot for about a week...sure (I did not live in Ga and so would take off work, book a flight to Atlanta and he would pick me up). He said that Corvette would draw crowds on Sat. He would turn that into truck sales. He had an interesting business model. He only ordered Chev/GMC trucks for his dealership, not cars. His thinking was (and he correct) the farmers who bought his truck off the lot would send the wife down and she would order a car.
For a GM dealer that only had 3 employees and the showroom was a CARPORT he moved a LOT of vehicles...

Ordered my truck yesterday. $500 refundable deposit, no credit check/application required. Personally, I'd find another dealer if you have options nearby.

Every dealer is different. Having ordered most of my cars since the 70's only a couple of times have I had to put down a deposit. $500 and $1000. Once in Ga when I was shopping for a Silver Annv Corvette it was no deposit, but give the GM $2000 cash, yes cash money, no receipt. Don't think they are in business anymore cannot find a listing on them...
I would have to go back and do it again its in the way you access the data. I figured out how to do it collectively so I can see more than one dealership. I just figured out how to do macro...I am not seeing anything you cannot, I just see more at a time. If you have a little hacker in your blood you can figure it out, if I did you can!
Where it says build and price or let us find one for you or something like that, click search inventory towards the top left and put in what you are looking for and it will show what each dealer has and what that dealer has on order.

I guess what Frantz says, by dealer choice. I have bought one truck from this dealer before but they never asked and I never offered. I did have other dealers in the area tell me $500 to $1000. I avoided them not because of that but because I liked the lack of haggling on the front end.
Never ordered a vehicle before. To much of an impulse buyer, I am surprised I haven't gone nucking futs but I am doing ok with 8 days 2 hours and 46 minutes to go.
My buddy got me x-plan pricing w/o needing a PIN...could I have done better?
Peoria Ford offers below x-plan prices without even asking. I have the X-plan but didn't use it as they were lower. It's never to late to renegotiate. I see the x-plan working better for guys in smaller markets where they don't have over 20 dealers within 100 miles like we do.
