Ok to start with I have checked most of the sensors that can be checked with sc2. Completed oil change and fuel filters last month about 1000 mi ago. I have had vibration/studder since last January (starts about 1200 rpm and goes away if I raise rpms over 2k) this seems to be most noticeable at speeds over 45mph, at the same time this started I had a code for Icp low had a mechanic frie d replace sensor and found that it had been leaking oil. About a month before oil change had local dealer tech check for any issues, he came back with crank and cam sensors leaking oil, egr not responding correctly, and wif. Pulled egr and cleaned was almost completely blocked and spring would not close valve, replaced with aftermarket from autozone. Since getting sc2 I noticed that when checking ger it never shows that 4th gear is used. Also last week it started having no power for first 30 sec after breaking until fully warmed up, rpms during this peak at around 900, sc2 ap% reads aswhat appears to be proper pedal response.
For starters, did the mechanic replace the sensor with a Motorcraft ICP sensor?
If he used one from the parts store, the only real difference is that the parts store ICP isn't shielded from RF interference and the Motorcraft sensor is. Ask me how I know....
When the oil was changed, hopefully the dealer tech made sure you had the right cap and filter, otherwise serious engine damage can occur.
The Torqshift though advertised as a 5 speed, is technically a 6 speed transmission. It can shift from 1-2, 2-3, or 3-5 and has two overdrive gears, it's just a matter of how cold the transmission is and the load behind it. So in plain English, you'll rarely see it shift into 4th gear.
As far as your injector issues, it sounds like you have stiction on the oil and possibly the fuel side of your injectors. The oil side is easily remedied by running 5w40 synthetic oil and Archoil 9100. While running AR9100, the truck will need to see regular freeway driving at 70+ mph
Fuel side, I've found that Hot Shot Diesel Extreme and Liqui Moly Diesel Purge work well to clean things up. After the cleaning treatment, I use Stanadyne Performance Formula (Blue label).
Yes icp was motorcraft. Oil filter also oem, fuel filter I initially tried using WIX discovered that it was not compatible(if you haven't already seen this before it is a real pita) and then got motor craft set. One further question should I perform any/all relearn processes due to running the batteries completely dead while trying wix fuel filters.

On the oil filter make sure you have the right cap. When I first bought my truck I didn't realize I had an aftermarket cap! If you use the stock Motorcraft filter with this cap it allows oil to bypass the filter and the filter housing will drain down everytime you shutoff the engine as the drain valve doesn't close. It's also very difficult to remove and install the Motorcraft filter in this cap, which should be a sign, but I'm stubborn and pushed thru it.
Truck ran fine so that's probably not your issue, but something to check anyways.
One other thing my truck barely heats up to 190 ect, should I start planning to acquire a slightly higher temp thermostat? How easy is it to get to? Temps this morning were around low to mid 40s outside and I don't think ºfwt showed over 186 even with driving at about 65 mph for almost 20 miles.
I switched over to the Mishimoto 200 degree T-stat as many have. I think it has helped keep the engine warmer driving around town during the winter months. I don't need a front cover on my grill like I do on my 7.3L's. She pretty much stays around 203-205 F after warmed up. From what I have read the 6.0L runs more efficiently and gets better fuel economy when the temps are over 200.

Your stock T-stat is probably not closing all the way, very common problem. Very easy to swap in a new one.
Although 186 isn't too bad. Mine was running 175 after I first picked it up. With a new Ford stat it's 190-191 all the time.
When this one craps out I'll probably go to the Mishi for the increased fuel mileage.
