The context you'll see it here on FTE most frequently is in regards to the 6.0 diesel. Some people seem to think than unless you "bulletproof" it the engine is worthless, will exploxe and leave you stranded with 97 orphans in the desert at night so you can be eaten by coyotes while the evil bean-counters at Ford feast on the eyeballs of babies from the skulls of dead grandmothers because they're the evil conniving sadists that saddled poor innocent American's with the worst engine in like, the history of like, the world, man. Totally ....
But seriously, it's just a catch-all for "fixing a ton of stuff that commonly goes wrong", and usually means doing an oil/EGR cooler job, head gaskets and studs, turbo work, and some HPO system parts, all at once.
Everyone who owns a 6.0 has at some point been asked either "is it bulletproofed?" or "is it studded?", and if you answer 'no', the mouth-breathing mattress-stain asking the question normally looks at you with derision and feels superior because his uncle's friend's cousin's brother has a 6.0 that wasn't bulletproofed, and it blew the heads with only a +150HP Looney Tune, so now he has a Dodge that get's 37 MPG. Lifted on 38s, with stacked chips and stacked tow mirrors and stacks of stacked stacks that stack stacking stacks on stacks...

I think he covered the Bullet Proof part, fixing known issues for longevity. As long as the work was performed by someone who knows the engine, it should have no problems.
