When testing the battery, also check if all battery connections are good on both ends of the cables. Clean the battery and the battery posts and terminals. This is always what you start with if you suspect an electrical issue, if there's something up with the battery or the battery connections, you will experience issues with systems in the truck, specially when attempting to crank the starter.

Regardless of the battery testing good, I'd still put it as being the likely culprit here. At the very least it's some kind of main power issue, such as bad cables or connections. The click/no start, the rough running engine, and the waiting a while and it starts symptoms all point to a bad battery/power loss.

Or early signs of PCM relay and fuel pump relay failing. Next time you get it running test the fuel pressure at the fuel rail ontop of the motor. You can swap those top three relays around to test if it's the PCM relay or not. The one on the top right is the PCM relay. When it starts to fail you may see melted plastic at it's contact base terminals.

That would cause engine power loss, it would not keep the starter from turning or the engine from starting, or the radio and lights from working. The signs of a bad/plugged cat will only appear after backpressure builds up.

We only experienced the loss of power on those two occasions. Now I am getting metal popping from the muffler (similar but louder to the noise you can make when you open a pickle jar) and shaking of the block.

I don't mean to act like I am dismissing what you are saying, I just want to make sure I am explaining myself correctly.

That could be a misfire or a broken/bent/stuck open valve.

Huh... well there's your problem; your muffler is under-inflated. You need to get under there with a muffler pump and pump it back into shape!

But seriously, I would never have known mufflers could do that.

Some kind of blockage from the muffler to the tailpipe ? I went out and tried mine and it sure doesn't pop out like that, and my exhaust sounds a little louder too (yes it's stock...). Maybe take it to a muffler shop and let them diagnose it, or just buy a cat-back exhaust kit and put it on. Can't hurt.

The easiest thing would be to disconnect the muffler and see how it runs. Apart from sounding wonderful, if you notice a great increase in performance, there's an issue with the exhaust, either muffler or something in the pipes.
