Dealer made it Right!
Granted the night I picked my truck up it was snowing and salt and slush all over the ground. I really didn't look under the truck until two days later. Underneath my truck had rusted on anything that was untreated from the tie rods, bolts, etc. I contacted the dealer right away and they said they would look into it. Well the service manager said that is normal and there was nothing he would do. I got the same response from the ford regional cs manager as well. That these are untreated parts and they will rust. About now my blood was boiling and I was getting ready to fill out my survey in a bad way.
This is what arrived at my dealer from the factory.

My salesman who was did a fantastic job through the whole ordering process brought my situation up in their weekly sales meeting. Then I received a call from the sales manager stating he was unaware of everything until he heard about it in the meeting and wanted to see the truck. I took the truck over and he agreed a new truck should not have any rust let alone what was underneath mine. To make a long story short they undercoated the entire truck and it looks great.
It is really amazing what a little customer service does. I was to the point where I was not going give them a sniff of any oil changes or service work to having the sales manager make the situation right and keep my business.

Every single untreated/unpainted part will do that. First thing I do when I bring a vehicle home is spray the entire underside with Fluid Film trying to get every nook and cranny. Re-apply once a year. Rust problem solved.

I've ordered plenty of new vehicles and purchased others new off the lot, all looked like your first picture and that is what I have always expected. The second picture looks great but I would never expect this for free. I would have expected to pay something for the undercoating and the time it took to apply. That's one of the items at closing that I always say "no thank you" to. Maybe I should consider the undercoating more next time around.
On my 2015, drove home from the dealer and did the fluid film trick. Held up nice over the winter.
Maybe in your area the dealers giving away free undercoating is a local custom. To my knowledge, this expectation does not exist in my area and I would not have been upset with a dealer for not giving this product and service to me for free. Maybe I can negotiate it into my next vehicle purchase agreement. It does look great!

You live in PA not AZ... Did you really have expectations that untreated steel would not rust?

You were pissed at something that the dealer had no control over. They forked over some of their profit just to put a smile on your face...
Next time I'm at the DQ when it's 90 degrees outside - I think I'll rant at the manager when my ice cream cone starts melting... Who knows, maybe he'll give me a chocolate dip for free!!!! I mean - that's what I really wanted anyway and if I get it free, well - why not???
You want the dipped cone - order and pay for it....
I'm in the Electrical Wholesale business. If I sent a rusted piece of pipe out to one of my customers they would send it back and go somewhere else and buy it. In this part of the country there is a lot of competition. If you do not out service the customer better than the other guys guess what? you loose that customer. There are at least 8 ford dealerships in my area alone. The first words out of the sales mangers mouth was "I don't want to loose you as a customer. I know you passed at least 3 just to come to us. I want to make it right".
Just because you expect to see this from Ford doesn't make it right and it certainly doesn't mean you cant bitch about it. I'm the type of person that if it's not right your going to make it right for me. I may come off like an *** but guess what I really don't care. I spent 60k on a new truck and I expect it to be right from the beginning. Yes it was not the dealers fault the truck showed up like it did but In the end My Dealer made it right and has earned my future business. So say what you want your not hurting my feelings!
Those components on most vehicles are left uncoated. Why, because the rust doesn't matter. You would definitely not want to spray any type sealant over rusted metal unless it was first treated with a rust remover like navel jelly or other similar product. Bare ferrous metal will only surface rust, which then actually protects the metal beneath. Even bluing on guns is a controlled form of rust. Before bluing, the old muskets were "browned" hence "Brown Bess" allowing the metal to surface rust which was then polished and treated with oil (or bear grease) to stop the process and keep it beautiful. Unless you have a show truck sitting over mirrors your are wasting time and money.
I think this was a win-win situation. The OP is happy (win), the dealer knows their customer will come back and is happy (win), and Ford sold a truck to a happy customer (win) - who posted about his/her positive experience on the board. (win)
PA has that brine solution they use on the roads so rust on anything is a big deal - again, IMHO.
