So yesterday and today I've noticed that every once in awhile I would push the pedal clutch down and it would make a "pop" sound then it would get stuck in first gear and acted almost like the clutch itself was still engaged (possibly just my imagination). Any ideas on what could be the issue?

Where does the pop sound come from?
With the truck sitting still can you press and release clutch normally - pedal goes down and returns?

It feels and sounds like it's coming from the pedal itself and yes, it normally operates correctly when just sitting and driving but it sporadically makes the "pop" sound

OK -- Whats in the F-100? V8, 6 Cyl, 4 speed, 3 speed, original engine and trans or swapped for newer stuff? Mods to the clutch pedal or clutch linkage or all original stuff?

It's a 1964 f100 with a 292 and 3 speed on the column. When I got brought it home, all of the clutch release assembly was gone, but I ordered all the parts from LMC so it's new but it's still the original design. I also had it installed by a local car shop that specializes in American classics and newer imports

OK. So, Im not sure what you mean by the clutch release assembly, but there are many things that can make a "pop" sound. I looked up the parts illustration for your truck in my Ford Parts catalog but it kinda sucks. What is throwing me is you say you can push the clutch in and out sitting still and you don't have an issue, but with truck running you get a pop noise. For me, this might indicate an issue with the clutch fork or throw out bearing, but the bearing shouldn't "pop". In all honesty if you had work done at a shop on the linkage, you should go back there and have them take a quick look at it. They can run the truck in the air and trace the noise likely much faster and with less frustration for you.
Popping sound could be caused by bushings. Buying the parts from LMC (their catalog is rife with errors) compounds the problem, I doubt they are all correct.
2461: Nylon bushings on the clutch pedal shaft / 7526: Nylon bushings on the clutch pedal release rod / 7517: Bronze 'split' bushings on the equalizer bar.
LOL! Nothing - now that I see I was looking at the wrong one in my book! Cant agree more on the bushings etc. OP needs to isolate the noise a little further, still not sure how he is having issue in first gear etc...
Bottom of the steering column under the hood are the two manual control selector levers that the rods from the trans attach to.
In each lever is a rubber bushing & insulator. The rubber bushings age crack/disintigrate, the shift lever binds up between 1st & 2nd.

Agree but he is saying when he engages the clutch - only when truck is running - he hears a pop noise...I thought it might be the clutch fork, either a crack in it or something along those lines but...we cant see or hear what he's got. And f course there are the parts he got form LMC that were replaced....which parts exactly...??
Well, what was it. Inquiring minds want to know. Glad you figured it out.
The black line (now zip tied away) was getting caught on the cotter pin and preventing the piece from moving. The line would slip off and release making the audible "pop" sound. Then it would come up on its own because my foot was no longer in contact with the pedal and jerk the truck forward because the clutch being engaged so quickly.. I hope I explained it well enough.. Not really sure if the picture shows it good either
The line is farther away than it looks and I've trimmed the zip tie since then. But it would just get caught on that arm/cotter pin
