I just purchased a stock 4bbl intake manifold from a parts yard. I wanna swap me 2bbl intake for the 4bbl i just purchased. Problem is, there are some extra holes for the coolant passages on the 4bbl that just dont match up on the 2bbl. Anybody have maybe a website that would tell me how to do it.

The 4brl intake is from a 351w ho.they came with 4v heads instead of 2v heads so I think you are going to have to get the heads also.You could always go with a aftermarket intake.
If you are talking about the two rearmost passages on the intake itself, don't worry about it. They came either open or closed from Ford and the aftermarket stuff. Most folks seem to believe having the crossover is better and a few have even drilled out the blocked ones and installed a crossover hose.
I've yet to see evidence that either version makes any difference in water circulation. If you're saying your "new" manifold has the crossover open, just make sure your new gaskets are also "open". I'm almost certain they will be, but check to be sure.
