Assuming the transfer case is "married" to the transmission, I doubt it highly that the 5spd shaft would be the same as the auto. The tail housing would be different as well. You should be able to purchase the correct output and tail housing for the 5 speed and have it installed to the transmission.

The auto shaft will be totally different.
The 5 speed has gears splined to it.
I changed my 94 F150 mazda tranny from 2x4 to 4x4.
You only need to buy the 4x4 main shaft and the rear housing of tranny. the 2wd outpput is 29 spline and 4x4 is 31 if I remember right
The 2wd is longer also
All the other internals are the same.
diverco.com used to have an online tranny breakdown to get the Ford part numbers. They may also be able to sell you the parts you need.
