Are the internals the same regardless of what engine they came out of. I know the gear ratios on a 4.0 engine are different but will they all interchange as far as fitment goes. Actually what I have is one from a 88 with 2.9 and one from a 88 with 2.0, I want to use parts from the 2.0 one to put in the 2.9 one. Will it work??

The easiest way to check for fitment is to go to an parts listing from one of the net sellers or autozone or..... Look up what parts you need and compare part numbers to the year models. Other than that I dont know what you could do unless you have access to a ford parts manual for the years in question.
