Reflash after delete kit installed

I have a 08 Ford F250. I bought it with a EGR delete kit from Spartan already installed. The in dash brake controller isnt working and I was told that it has to be reflashed by the Ford dealer to work.
My question is if the dealer reflashes the truck to turn on this brake controller will this also overwrite the existing rewrite already installed to use the EGR delete kit? I was told if I go back to a stock configuration that my truck will not run.
Can anyone answer this question? Thank you in advance.

I would ask this in the engine specific forum 6.4. That might yield a better response then in here.

I can only tell you how I would handle it with my 6.0 (I have no plans on modding my 6.7) and that may indeed get you a different answer having a 6.4.
