With all the new ignition components, you should not have the orange spark you mention. Since you had the problem before you changed them, you probably had the orange spark before.
Because you said orange spark, if it were my vehicle, the first thing I would do is to run an additional ground wire to the block from the battery. Even putting a jumper cable on there temporarily from the negative terminal to a good, clean place on the block for ground will allow you to check the spark for something good and blue. If that's the case, and it works, just add another ground wire and you're done.

Hasn't there been some documented cases of a wire loom somewhere which rubs on a metal pipe(I think one of the A/C lines) and the rubbing can eventually go through the wire sheathing and cause issues like this? I remember reading something like that but it was a long time ago. Just an idea. This would be a very unusual case though.
I agree with the others about starting with a compression test. You should be able to rent a tester at your local auto parts store if what you have won't work.

That issue you're describing is with the alternator wiring harness. I believe there is a TSB out there somewhere regarding it.
