2006 cluster E 250

Bought a retired municipal 2006 E 250 with 145K on it 4.6 auto
when I bought the truck the original owners said the truck had a check engine light on but it would run and drive.. I went to pick it up and the thing would idle just fine but would sputter and not move more than like 14-20 mph in drive.
Tried to go more than a mile and it made a large backfire and wouldn't move at all in drive. Towed it home and was told the oxygen sensors left side were no good and the cats appeared jammed. I took the cats out and replaced them with walker cats and replaced both oxygen sensors on left side. truck still ran lousy.. took it to a diagnostic place and was told that the coils were weak I replaced all eight plugs and the coils. It was also determined that the right side cats were not that clear so we replaced those again with Walker cats. In addition we cut the muffler out and replaced that also with a walker muffler as there were pieced of the cat from the left side in there.
truck ran but wasn't powerful and the more I drove it the worse it got there was no check engine light. it got to the point where there was absolutely no real power and it wouldn't move more than a couple of miles an hour Took it to the dealer who said there was no compression in the rear cylinders two on one side one on the other. they recommended a new motor.
I had a shop replace the motor with a used motor from a 2009 truck also a 4.6. Truck now throws code P0340 twice which deals with the cam positioning sensor. I replaced the sensor and had a Ford guy look at the truckl He thought the connection was bad and repaired the seal on the wiring harness so it snapped in correctly and apparently with the diagnostic computer hooked to the truck it runs fine If you clear the code it pops on next start also as you drive it ( about 100 miles thus far) its idling with a slight miss and lack of power
Short of shooting this truck can you give me any ideas?

i will say when i was this " retired municipal 2006 E 250 with 145K on it 4.6 auto " .. there is two things that end up being one thing that stands out ..can you guess .. i even made it a different colour so it will stand out

retired with that LOW miles for a municipal vehicle stands out to me
