E4od?
Sorry about not getting back to you. I got busy on stuff around the house and completely forgot about your problem. As you're sure you have an E4OD, and you have a code reader, and you seem determined to check out all the easy stuff before taking it to a professional, here is what I'd do if I were in your position:
1. I'd check the codes to see if any have been recorded by the PCM. I will type out the instructions but as I have a completely different vehicle than you, you'll have to give me parameters about your truck so I can find the right section.
2. Regardless of pcm codes / no pcm codes, I'd check all of the sensors which apply to your vehicle for accuracy regarding the voltage signal they're sending. Did I send you the E4OD zip file? If not, give your email address and I will send it to you. It will include test procedures for sensors.

One easy and cheap thing to check... Turn off your air conditioner. Does the problem go away? Many of us have been fooled into thinking we had a stumble, surge, slippage whatever, because the AC will cause a distinct "bump" as the clutch turns off and on. Easy to check and doesn't need fixing. AC "bumping" is normal.
Alternatively, does this only happen when towing? Maybe your truck is hunting gears or the torque converter is locking and unlocking because you are on the edge of the powerband while towing. It can be a very gentle to moderate bump. I think a tranny shop can reprogram the computer or adjust things to prevent hunting or TC unlocking with a load.
