They are not warping, they have worn unevenly. If the pulsation you feel is just starting without any major heat events often a change to a more rotor abrasive pad will correct this. With the ’99-‘04s, the OE friction material should have been more abrasive to not have this issue with non-commercial operated vehicles, or vehicles that run mostly on the highway.
Performance Friction “Z” pads or Hawk LTS are the best choices around this, but the Motorcraft SD pads work fine too, just not as high in friction as the others.
For rotors you just need high quality; the slots or cryo are not necessary and holes are a no-no.
The most important thing during assembly is to get the rotors installed under the factory spec of 0.0015” total runout; less is better. We probably built up over 400 rotors on SD test vehicles and only had one OE Blue Box OE rotor that ever was out of spec that could not be brought in by indexing the rotor to the hub.
