They use 2 or 3 bolts, on the inside of the door frame, underneath obiviously, they are a metric bolt, I would go to a Ford dealer and just order the mounting bolts, or borrow one from a friend who has running boards and go to your local flavor of hardware store.
Not sure about the factory ones, but the aftermarket ones have nuts, bolts, washers, and brackets. You bolt the brackets to the pinch weld area like reford said. For the upper holes in the brackets, they give you a clip that installs through a slot and had the nut attached to the back side (this beats trying to hold the nut in the blind area. The lower bolt holes on the bracket are aligned with existing holes in the pinch weld area. After you install the brackets, the running board or nerf bar justs bolts to the brackets.
For the stuff you bought, are the brackets part of what you got? If so, you just need nuts, bolts, washers,....

I got under the truck and seen the area your talking about with these brackets it imposable to hold a nut on the back side I make a templetof the location thinking fastenal might be able to help me out with some thing
Mine used the nuts that had a clip on them to hold them to piece of flat metal. The bolts are regular. I would think that fastenal would have something that work. Otherwise they would be fastensome. They may call them fender nuts?
We have the 05 style tube running boards on our 02 F250 and they mount on the pinch weld. We just used a nut lock washer bolt. We have had them for a year down bumpy backroads no problems.

I was able to go to Fantenal and get what they call "U" nuts (number 0162842) 5/16-18 looks similar to what SC_Hoaty posted, I also found them afterwards at the local Ace Hardware when I went to get bolts
