I think you'd be crazy to put in anything other than a built 7.3 powerstroke engine.
Is this a show truck, or a work truck, or between?
As for the transmission, I'd look for a 1999-2002 ford powerstroke rollover, and then you can pull out the engine, transmission, and everything you could ever need to hook it up.

12v cummins is pretty straight forward, not alot of electronic issues to consider, readily available, fairly reliable, and can make decent power if you want to tweak on it. There is an issue with a dowel pin on some of them (KDP= Killer Dowel Pin) but it's easy to address with the engine out.
