I don't know ecactly on your truck which line is what but usually you want the aftermarket cooler after the stock cooler. Find the cooler line that goes to the rear of the transmission and follow it towards the front of the truck. Install your cooler in that line as it comes out of the radiator. This will give you the coolest fluid.
Normally the supply line from the tranny enters the radiator at the top and the return line, which is what you want to tap, exits the bottom of the radiator.
Up in the Northern areas of the country, some people run the tranny fluid through the aftermarket cooler first, then route it through the radiator to warm it back up a bit before sending it to the tranny. This is to prevent overcooling of the fluid in the winter.
Based on your user name I'm guessing you live in Hawaii, so overcooling is probably not an issue for you though.
