I have a 73 F-250 4x4 with a 360, 4 speed. I have an opportunity to purchase an early, (65), 390 with an automatic. I want to keep the four speed but have heard here are issues with the input shaft between manual and automatic.

It seems that your goal is really just to move the 390 into the engine bay and move out the 360. A regular engine swap that requires no further concerns about the transmissions. However, because you wish to keep the 4-speed, I think your concern will be more of the diamater of the pilot hole for the manual that exists in the crank itself. Sorry I cannot give you information on whether there were size differences through the years. I think there was a difference, I will dig a little deeper. Others may jump in before I have an answer.
