Thanks everyone. I'm at AZ now, they just swapped out both batteries. I had the kid load test the better one on the truck, unhooked of course, and it dropped a little so he said he swap it too. I just metered it running and I'm at 14 volts.
Thanks again everyone, this place effin' rocks. When in a time crunch you all came through, once again. I'm really surprised AZ was so easy to warranty, I've read about other's experience and usually a store will want to charge it up then load test it. My guy was either new or nice, either way, I'm up to 14 volts and have a little more time to decide what I want to do about my alt. I'm sure it's original and want to replace it before I'm stranded on the side of the road. We have a lot of road trips planned out this year. I want to look into having a shop go through it opposed to a parts house.

Thats great that they swapped out both. Happened to me a couple years ago and they would only swap my 1 bad battery. # months late the other old one died and was now out of warranty. Bought 2 new ones from Sams club and have a good spare now.
I believe i read somewhere on this site that the computer controlls the voltage regulator.The computer probably saw the bad battery and shut off the charging for safety, your alt may be just fine.

That is incorrect.
There are SOME Ford products where that's how it works, but our SuperDutys (99's - 03's) have an internal regulator that senses off the battery buss, and is not dependent on the PCM at all for field reference.
Google something like "Ford 6G gray regulator" and read up. We use the GRAY/GRAY regulator, but there are many different colors in the Ford line-up, all doing different things. Some even delay when the alternator begins charging. Fortunately, ours are relatively simple to diagnose and test.

If you are pushing 14 volts 'NOW' then your Alt is fine.... your Batts should only get up to 'around' 12.5 v by themselves.... anything over that is pushed in by the Alt. and the Batts will settle back to 12.5 v when the truck is shut off. Sounds like a short in the batts and they would not take anymore.
