Based on the numerous posts (on several other forums) about Ford's direction to dealers re: performance mods, I WOULD NOT tune, tweak, or play with the EB PCM unless you are willing to completely void your warranty.
Ford is taking a very hard stance on any modifications to the EB engine platform.
And yes - the dealer can tell if the PCM has been programmed.
The PCM's on ALL of the turbocharged vehicles from Ford now are encrypted at the PCM supplier. There is NO current decryption method in place, and will not be for some time. There are already issues with dealers accusing people of trying to flash the PCM, and the resulting problems with the warranty division.

Are you saying that Ford can't detect if someone has tried to tune one, or that no one has been able to break the encryption and tune one?
Ford can and will know if you reflash the PCM.
I'll believe the Spartan hype when I see it first hand-I have seen no evidence so far that anybody has been able to flash those PCM's.
