If it's a System 3/4, try this:
Disconnect the battery. Wait 2 minutes for the module to lose all traces of voltage. Turn the ignition key to the RUN position. Reconnect the battery. Shut the key OFF and press LOCK on the drivers door switch. It's called reinitializing the alarm.

Happy to hear it worked, I wished I'd know that routine a few years ago. My local Ford Dealer's alarm 'expert' denied that Ford made/installed such an alarm, they just disable them if there's a problem. I was very pleased to find the info on the F150 Forum, posted 11 years ago. That Forum post saved me a lot of grief.
