I have a nice pair of long tubes picked out, however I got under my truck and I am worried about how they will work.
Sure, they might fit, but where does the mid pipe section go?
There is no room for it to TUCK, does it have to hang bellow the frame rails?

I was considering haveing it Y back to the muffler again like stock with a nice big 3" Y connection as well...but not sure they can make a 90 degree turn out of the header?
I hear good things about pacesetter headers. My flowtechs were a pain to get to fit right. 3 hrs with the torches and a big pipe and they finally fit.
3" may be too big of a pipe to get around down there. I used 2.5 that 90* off of the driver side back over to the passenger side. It runs just under the back of the trans pan to the pass side and meets a magnaflow Y that goes into a 3" single exhaust dump to a CBE SI/DO muffler. I have a C6 though so its shorter than the E4OD.
if I go like you said behind the trans, I would have to go under the trans and frame rail to get back far enough to 90* it over to the y, which then the Y would be pretty far back.
Still looking for some suggestions how it should run
I don;t see how LT's would work well, or fit presentable.
it sucks the price for LT's is close to the price of the shorties too
