For the wire situation i just zip tied them off to a bracket to hold them up off of the pipe. The IC pipes are aluminum and for the exact reason you stated i figured that the dent wasnt meant to be there. I went ahead and ran a small strap and zipped it off just to remove the pressure of the bolt digging in
From what I can tell, it can from the factory that way, but I could be wrong.
I checked clearances and such when I cleaned the pipe up, and it fits perfectly with a hose coming out of the power steering pump(At least I think it was the PS pump, it's been a while since I did it) like it's supposed to be that way.
Now it could have done that over time, the foil bring thicker and pushing against the hose, but I didn't notice it before. The fact that mine is identical to yours tells me that it's supposed to be that way.

Out of curiosity, I went out with a magnet and checked both my trucks. The '99 has aluminum IC tubes and the 2000 has steel of some kind. They look "aluminized", kinda like exhaust systems. I wonder why Ford chanced the design? I suppose it was because of the wire loom and PS bolt issue...
In 20 years, when these trucks are rolling across the auction block at Barrett Jackson...they'll be talking about how the early years had aluminum IC pipes.
