1996 5.0L Engine Swap

I am planning to swap a 5.0L from a 96 F-150 into my Jeep.
I need to make sure that I don't mess up wiring and computer when I swap.
I have two main concerns.1. The truck has automatic transmission, but I will be installing a NP435 manual. I have the bellhousing and need to get the flywheel, so that is not a problem. However, I do want to make sure that I don't have any problems result from not having the original tranny. Will the computer still run the engine without any problems if I don't have a tranny hooked up? Any advice or words of caution out there?
2. Any advice with respect to the wiring, sensors and computer would be greatly appreciated. How hard is it to get the wiring harness, computer and all of the appropriate sensors out? Any words of caution?

BTW, the truck was wrecked, so I am using it as a donor vehicle. Engine ran great before it was removed!
To get around that, you can either get a junkyard computer from a MAF 5.0L with a manual transmission, or get a reman from Ford ($250) or a parts store (~$180) that's set up for no transmission controls.
When you're pulling the harnesses, DON'T CUT ANY OF THE CONNECTORS OFF. You can do that later when you're SURE you've gotten everything you need hooked up and are ready to tie it into the Jeep's wiring. Pulling Ford wiring is pretty easy because the bigger connectors use a 10mm-headed bolt to hold them together and the little ones just use simple snap clips, usually with a finger button. The EEC comes out into the engine compartment, so don't try to pull it into the driver's footwell. Use a Haynes manual for both vehicles to figure out which wires need to be crossconnected. It'll also tell you how to test all the sensors.

I have the Haynes manual for the Ford and am learning more about MAF for the Ford engines.
The lack of the auto tranny will probably force me into the "new" computer. I just need to make sure it is for a 96 since there are apparently differences between the model years. The manuals don't really do a good job of explaining the differences between years, so that will be an issue if I start mixing components from different model years. I plan to stick with all 96 sensors, etc. to minimize any problems. I just want to make sure I get everything I can off of the donor truck and then make sure the any additional items are compatible.
