Hard to say without an idea of just where the rust is and it's size. While it sounds like the rubber might hide it, I always try to remove and replace any rusted metal, but sometimes in small areas this can be harder to hide than a simple fix, like filling the holes.
ya the rubber hides it but I wanted to replace it, my luck if I dont that one small hole will let water in the cab and destroy it
I discovered the same problem on my 79 F100 but didn't recognize how much trouble it could cause .. until I found a hole in the floor of the cab below the rear window.
If it's small you can use 3M all around Autobody sealant and caulk. This is made to waterproof factory type seams, and small drill holes. If you are good at welding, then you could weld some small holes or cracks up too, then grind it to shape.
However the proper repair is to remove the whole panel and replace it. The cab is essentially 8 pieces.
1: Roof Section
2/3: The A Pillars
4/5: The B Pillars
6: Backwall under Rear window
7: Firewall
8: Floor section.
Check the seams around each of these sections. If it's old and cracked, remove the old caulking and replace it with 3M all around autobody sealant, or new holes could develop, or is what could have caused the old holes in the first place.
