It definately sounds like bad u-joints and hopefully it is since it'll be the easiest and least expensive to fix.
Grab and turn your driveshafts back and forth. If there is any play in them at all then that's the clunking you're hearing when shifting. New u-joints will tighten them up again.

If it isn't the U-Joints,it might be the driveshaft slamming on the splines where it hooks to the tranny.
What I did on mine was put some wheel bearing grease on the splines to absorb the shock to get rid of the clunk.It worked.
