Is the 5.0L engine better or is the 5.8L better? I'm going to buy a truck and do some minor mods to it like K&N, flows, headers, stuff like that. Which engine would be better for that?

Both will open up good with mods, but it really depends on what you want and find. The 351 is an excellent work motor but gets alot worse mileage than a 302 would. What years are you looking for?

Both engines have the same parts available. the 5.8 is just a bit bigger at 351 cu inces over 302 cu inches.

The 5.8 has a lot more power! Which translates to fun! They both should be fairly durable as the 5.8 has proportionately beefer bearings than the 5.0 (according to a Ford engine manual I consulted). The 5.0 probably can wind out a bit more as it has a shorter stroke. I believe they both have the same bore. As a stroker the 5.8 is pretty torquey.
