Need some help

2001 F-250 XL w/ 5.4 Standard cab
Below is a list of what has happened and what I have done. Any ideas? Thanks!

119000 (approx) miles, driving home, O/D light starts flashing, check engine light comes on. Speedometer and other gauges working fine.
Read codes, P0500
Disconnect battery and replace VSS in rear differential, problem solved.
120000 (approx) miles, battery is dead, charge battery, start truck and the ABS light comes on, ABS light goes out, drive short distance and the O/D light begins flashing followed shortly by engine light. This time speedometer, odometer, and trip are not working.
Read codes, P0500
Disconnect battery and replace VSS in rear differential, this time does not fix the problem.
Check fuses in box under the steering wheel, inside the cab. None blown.
Start truck and now none of the gauges work.
(Possibly) IMPORTANT THINGS TO NOTE: have noticed water on passenger side floor board and in glovebox after rain. There is a crack in the windshield, but does not appear to be the source. Also, sometimes if the truck is turned off the blower motor will still come on. Prior to all of the gauges not working, I walked away from the truck (keys in hand) and it briefly made the dinging sound like the keys were in the ignition with the door open. I was about 15ft away from the truck.
